Considering the astronomical infections that box of your's contained and the number of programs used to clean it up, one would hope so.

Yes. Because I use free software (I test them for my site) and I do a lot of deep research for good programs and my site has a broad selection of subjects, I am able to acquire a lot of unwanted hitch hikers. Then I test different 'free' programs to evaluate them, I also check reviews and verify them. A lot of the infections are tracking cookies, some of the cookies cause problems. I also write tutorials for some of the programs, so I need to use them and get images of the program at different stages of the process. Also reviews to list what is best for what problems. Today, I just removed 209 cookies (no serious problems) with SuperAntiSpyware (56:26 min for 1tb hard drive @ 3.1 ghz- time varies slightly depending on infections and seriousness of them). A good commercial program would do better, but several free programs provide adequate protection but require more time.

I really don't think it has much to do with the free software and more as to where you are getting them from.
You don't need to give Freeware a bad name. (other people might be reading this).

You are correct, but I do deep search (where others do not go) therefore I obtain the hitchhikers.
Many free software have an indication that their software has been scanned and is clean.
    Particularly the larger software sites.

    Cleaning the Registry

    Using Registry Cleaners

There are many Registry cleaners available, both free and commercial. Most are part of a
software package for general system maintenance. One of these packages is the freeware program
CCleaner , which receives numerous good recommendations. Here are some steps for those who do
choose to use a Registry cleaner:

Always make a system restore point first.
If provided, also make sure the program makes a backup.
Use a custom setting and not the default setting.
Monitor all proposed deletions carefully. The programs sometimes wish to clean items that
    should be left alone.
Have as few programs as possible running during the cleaning process.
Do not use the computer during the cleaning.
Reboot the computer to allow the changes to take place and check that the system is
    behaving properly.
